Area 54 is one of 55 designated Areas that were established in 1969, after the Apollo mission found proof of a deserted alien base on the moon. (It probably wasn't a Time Lord base, but the Doctor might have been to it at some point.) Subsequent moon missions were tasked in bringing home what tech the astronauts could--the men (and women) from R&D analyzed it and used it to outfit the Area agents.

Each state has an Area. California, Alaska, Florida, New York, and Texas all have two. The Areas are underground facilities, specially reinforced against earthquakes, and they employ no more than 50 people at any given time. They're all located underneath miltary bases.

They each have about five containment cells for suspicious entities, but during the Doctor's tenure he was the only one in the block. He probably escaped at some time during the last year. He'd have been taken in probably three or so years ago? Something like that.

They look... well, they look a lot like secret hidden bunkers do in video games. He'd have had the opportunity to raid the confiscated items on his way out, but not R&D. (Which is a pity, since R&D had his communicator at the time of his break out.)

He wouldn't have met everyone employed in the facility. Only about a dozen or so had the clearance to talk with him one on one. Agent D'Eath was almost certainly one of them. The rest you might want to work out with the players playing the members of Area 54.

Their technology, which R&D adapted from the stuff scavenged from the moon, is much better than normal human stuff right now, but not nearly as good as the stuff from home. (Something that R&D had been playing with was what penetrated his earlier disguise btw, which lead to him getting spotted. Another thing R&D was playing with was what knocked him out long enough to get captured in the first place.)

You might want to talk to Yubsie to iron out any details of Agent D'Eath's interactions with him during the roughly two years he was incarcerated.
